The DOJ took a second look, offered an alternative as to whether or not the charges should have been filed, and wanted the case dropped. It didn’t happen, the only way to pursue without the potential extended political persecution was to pardon him. Everybody wins (except General Flynn, of course). As you said, he opted to plead guilty based on his view of the situation he faced. When he realized things were hinky, he attempted to undue what had been done.
