Is there any way to tell when a play is run whether it is that called by Brady vs. an audible?  I was perplexed by some of the calls last night.  Collinsworth made a good point about us not running traps pulling the tackles until second half.  I also was surprised we didn’t continue emphasizing the middle of the field with our TEs and Shakir.  And all season I don’t get not getting Cook and Johnson more involved in the passing game.  Just not sure if Brady is not calling them, or if Josh sees something and audibles out.

I know alert is changing the play or something about it.

They may call 2 plays in the huddle and Josh has the option to "the alert" which changes it to option 2.

I've seen him doing some other change up things like switching which side the play is run to, pass protections etc

Pretty simple, most teams use some form of alliteration.

R’s for a run to the Right. L’s for a run to the Left.

Id pay attention to that if you’re keying in on whether they are running the ball or not.

He's just coming to the line with a couple options and picking one according to his presnap read.

He's typically on the money with it, but last night I have to wonder if the options he had to work with were a poor fit with what the Pats were showing.

He ia alerting a LOT right now. That suggests two possibilities to me. Either we are not getting the right calls in OR Josh is over thinking a bit trying to get into the perfect look. I think there might be a bit of both going on

I think I heard "alert" about 20x last night. Josh had to check out of plays constantly.  This is a testament to the predictability of our offense.

Brady is just not that good a cordinator, looks good because Allen's elite talent and the team would have been so much better had he move on.

I’d also add that the general fans understanding of an audible is that it’s the Wild West. When a play is called and they offense is presented with a certain look, they are generally audibling to a predetermined play. It is rather unlikely Allen is out there just calling his own plays. Sure there is times where he will pick a match up or choose to throw a bubble instead of hand it off but he is not simply winging it out there. Plenty of time throughout the week is dedicated to what to do when given a certain look. Hard to know if the struggles are execution related or schematic. It’s possible guys aren’t winning match ups. It’s also possible the audible or play calls they’re getting into aren’t putting them in positions to win.
