While I fully agree Beane does not have the power to flat out fire Sean, he does have Terry's ear and trust. Terry is absolutely the head of the franchise, but I like to think of Beane as the "neck" and I don't think it would take much for him to turn the head in the direction he wants should he feel it's warranted.
