Notice the refs said "stand as called" rather than confirmed. If they had ruled incomplete as they originally were going to (IMO) it would have stood as called as well.

That can't be overruled no matter what the on-field call was. But because the refs wanted the automatic review, rather than call what they see, they elected to call a TD which will send it to replay, which in this case will result in a Pats touchdown standing due to inconclusive video evidence. This is definitely the downside of replay - the option for the on-field crew not to make the call according to their judgement, but according to CYA.
